I've never even attempted to use the GPT module, but if from my quick
look at documentation I've understood correctly then any message which
(amongst other things) is whitelisted will not be processed by GPT.

This makes a lot of sense to me, since for the foreseeable future, and
compared to what we're used to in spam filtering, GPT processing will
not only be both very slow and very expensive but also quite possibly
it may prove to be both inaccurate and unreliable.  I'd think of it as
being very experimental - and for that reason I wouldn't even consider
it for part of my production mail filtering.

You haven't told us what - if anything - you've tried, but I'd think
the simplest approach would be to use something like the examples in

https://rspamd.com/doc/modules/multimap.html#examples

to whitelist your senders.  If you're having this much trouble with it
I wonder if where you're going there might be dangers which you aren't
prepared for.  Be careful.
